Project Page
You can access the Retrograde Connectivity data via the Data Catalog project page here.
The Project page summarizes project metadata and links to funding information, protocols and data resources.
The HIGHLIGHTED RESOURCES section links to two data resources:
- Raw image data available for download from the Brain Image Library
- A CSV file that includes experiment metadata and Neuroglancer links for 249 TissueCyte datasets
Explore the Data
You can browse the Retrograde Connectivity data by downloading the CSV file
- Navigate to the HIGHLIGHTED RESOURCE titled “Download Metadata & Neuroglancer Image Viewer Links for Retrograde Connectivity Transsynaptic Experiments”
- Click Explore. This will trigger download of the CSV titled
retrograde_transsynaptic_metadata.csv
- Open the CSV. You will see experiment metadata including Specimen information, viral injection materials, injection site, intended injection target(s), and the centroid of the injection site in Paxinos atlas coordinates.
- You will also see two columns pointing you to the primary data - S3 URI, which points to the AWS Open Data bucket where you can download the TissueCyte data in OME-Zarr format, and Neuroglancer URL.
- Navigate to an experiment of interest, and click the link in the Neuroglancer URL column
Viewing TissueCyte Data in Neuroglancer
You can explore the TissueCyte data for each experiment in the CSV using Neuroglancer. Neuroglancer is web-based image viewer for volumetric data. Neuroglancer renders data from OME-Zarr files, which are optimized for storing large, n-dimensional arrays in the cloud.
You can find a basic tutorial on using Neuroglancer to view imaging data here.
